Refactor resource handling to use standard API

Currently, the plugin uses its own FlexFile and FlexPackage resources, thus making the plugin incompatible with other plugin like SCM activity plugin.

The plugin should be updated to use standard File and Directory classes from the API.

Note: this has a minor consequence on the UI: packages and classes will be displayed as directories and files in the drilldown services.
